Open the Save FITS Extension File command
from the File > Save Image Set
submenu (shown below) and from the main toolbar using the 
button's drop menu.
Save FITS Extension File
The Save FITS Extension File command saves the images of an Image Set in the Image Window to a single FITS Extension file. See the description of FITS extension files in FITS Format Overview.
